Retrofit all articles that have matching analysis directories.
Parameters
- dryRun: boolean = false
  If true, report what would be changed without writing
- force: boolean = false
  If true, replace existing analysis sections
Returns { total: number; retrofitted: number; skipped: number; errors: number }
